Mining User Data: E-Books & E-Journals

I've been meaning to blog about the recent Wall Street Journal article "Your E-Book Is Reading You" and now there's a companion post to write: "Mendeley Injects Some Pace into Academia with Fast, Big Data" (reporting by GigaOM).

Both talk about mining user data generated from use of a product. Alexandra Alter reported in the June 29, 2012 print edition of the Wall Street Journal (online July 19, 2012) that e-book vendors (specifically Nook and Kindle) have data "revealing not only how many people buy particular books, but how intensely they read them." The data "focuses on groups of readers, not individuals," and leads Amazon to identify popular passages of books (by looking at the most underlined sentences in books downloaded to their Kindle device). This is moderately interesting: the most underlined is a passage from the Hunger Games trilogy, followed by the first sentence of Pride & Prejudice (see for yourself on Project Gutenburg).

E-book vendors are starting to share data with publishers, "to help them create books that better hold people's attention." (according to Alter's interview with Jim Hilt, Barnes & Noble's vice president of e-books). ACK! Writers may start to use metrics to determine the outcome of their novels, or to shape their nonfiction. As a fiction reader, I would much rather that my authors construct the entire novel from their imagination instead of relying on a reader, or worse, the lowest common denominator of readers, to help guide the novel's conclusion. That's why I read fiction: because I want to inhabit the writer's world. Not the writer's world heavily influenced by my fellow readers' opinions.

Further, as a librarian, I'm very wary of the assertion that the data "focuses on groups of readers, not individuals." That may be true today, but will it be ever thus? Can I opt out of having an e-book reader report back what I am reading? Apparently not. I still read my fiction the old-fashioned way, so no one knows what I read. In fact, since most of my fiction is borrowed from the library, the only one who tracks what I read is me (via Goodreads). Most libraries actively do not keep data on what books patrons read, because we believe so strongly in a reader's right to privacy.  Alter quotes security expert Bruce Schneier, who "worries that readers may steer clear of digital books on sensitive subjects such as health, sexuality and security—including his own works—out of fear that their reading is being tracked."

I'm definitely not a fan of e-book vendors tracking my reading habits on a Nook, Kindle, or any other device.

And yet, I cheer at the prospect of "reference manager and PDF organizer" Mendeley offering me data on journals faculty are reading or not reading. TheNextWeb reports that "Users can gain insight into how academic research is consumed, discussed and annotated with social metrics in granular detail" through Mendeley Institutional Edition ("powered by Swets").  Dutch library subscriptions agent Swets says this would offer "real-time visibility into the usage of your library content," but it is not clear how this data would be shared, or at what level.  For instance, would we see only a list of the most and least popular journals? The most and least popular journal articles? Would we see this by discipline? By university? By university and discipline? The more granular the data goes, of course, the greater the chance for veering into user privacy issues noted above.

  • Then again, if I as a librarian who pays a lot of money for academic journals could see which articles or which journals are most and least popular with journalism faculty, or neuro-marketing researchers, I could make better financial decisions about journal subscriptions.
  • Then again, if I ceased to purchase journals because they were not popular, I might enhance a journal's demise by not making it available ... which veers towards the idea that the way e-books are consumed might influence the way fiction is written.
  • Then again, this seems to offer a viable alternative to the slow-moving and proprietary journal assessment tool offered by ISI's Journal Impact Factor.

I'm definitely conflicted on Mendeley's International Edition, but I look forward to hearing more. I'm not conflicted about e-book vendors keeping statistics on what I read, so I'll continue to use the library for my fiction fix.

Why We Get Fat, with @GaryTaubes

The People's Pharmacy radio show is one of my favorites: Joe and Terry Graedon interview interesting scientists who speak intelligently about their topic (my recent listens included asthma and searching for health information online)

I was particularly impressed with their August interview with Gary Taubes, author of the 2011 book Why We Get Fat and What to Do About It. I had read his 2002 New York Times magazine article "What if It's All Been a Big Fat Lie?" and it was great to hear him discuss the fat vs. carbohydrate controversy in terms of the current obesity epidemic.

Taubes is a great science writer who can explain complex topics simply and clearly. His New York Times magazine pieces on sugar (2011) and fat (2002) are relatively easy -- if very troubling -- reads.


I first became aware of The People's Pharmacy folks, Joe and Terry Graedon, at the 2011 Science Online Conference. I enjoy their 2011 book The People's Pharmacy Quick & Handy Home Remedies. I suspected I would like their radio show ... but I didn't realize I would come to include it in my "favorite science podcasts" category. Thanks, Science Online, for continuing to give the gift of science!

Promoting Science

I've just run across three cool ideas for promoting science:

BoraZ reteweets an interesting story from science writer Mary SpiroRock Stars of Science: Will it hype scientific celebrity and increase research funding? In this Baltimore Science News Examiner story, Spiro writes about a nifty campaign called Rock Stars of Science, pairing actual rock stars like Aerosmith's Joe Perry, Sheryl Crow, Black Eyed Pea will.i.am, and Seal with actual scientists like neuroscientists Ron Petersen, Steven  T. Dekosky, and Sam Gandy. Men's magazine GQ and the Geoffrey Beene Gives Back Alzheimer’s Initiative are working together to create this "promotional" campaign -- which you can download as a pdf. Spiro does a nice job linking the advertising, musicians, and rock star scientists; she also wonders aloud if this kind of project will work.

For younger folks, Linda Braun tweets about a "science-focused kids virtual world" to go along with some science television efforts, "in the name of making science fun." In reviewing the online world, Venture Beat says 
Zula Patrol, on PBS and NBC revolves around aliens who travel from world to world and solve various problems using science. In the virtual world, kids can create an online character, or avatar, and become an alien. They can fly their own spaceships and customize the garages where they park them. They can play mini games within the world that help teach scientific principles, said Deb Manchester, creator of the Zula Patrol.

And on my own (new) campus at the University of North Carolina, some science majors have started a campus magazine called Carolina Scientific, an undergraduate science magazine.  Their mission is to "produce a scientific publication each semester that focuses on the exciting innovations in science and current UNC research."  Recent articles have covered Sea Turtle Navigation, baby birds in Reproductive Biology & Behavioral Neuroecology: The Sockman Lab, and the International Year of Astronomy. Thinking Critically About Science

How can we think more critically about science? I've recently heard/ read two bits of information (1) about some bad science being promulgated.

First up, favorite radio show host Paul Harris interviewed bad astronomy blogger Dr. Phil Plait about the anti-autism vaccination movement, spearheaded by Jenny McCarthy and espoused on Oprah. Paul Harris writes on his blog that he "invited Phil to explain the battle between people of reason and people of nonsense, the role Oprah Winfrey is playing in the story, and whether he blames anti-vaxxers for the recent death of a four-week-old child in Australia who died of whooping cough." They also talked about science in Star Trek (not so great either, but at least that's fiction), the Hubble Space Telescope repair, and the upcoming Amazing Meeting (blogged here before). The 30-minute interview is a great listen if you're interested in any of those topics.

And then Bora Z tweets "Newsweek critical of the Oprah Effect re quackery" linking to this Newsweek article: Live Your Best Life Ever!, subtitled "Wish Away Cancer! Get A Lunchtime Face-Lift! Eradicate Autism! Turn Back The Clock! Thin Your Thighs! Cure Menopause! Harness Positive Energy! Erase Wrinkles! Banish Obesity! Live Your Best Life Ever!" In which Weston Kosova and Pat Wingert discuss the Oprah phenomenon as it relates to her passing on information that is scientifically sound (mostly related to diet and overall health) as well as information that is questionable at best (the Secret, taking extra hormones, and vaccines-cause-autism).

"If she says something is good, it must be. This is where things get tricky. Because the truth is, some of what Oprah promotes isn't good, and a lot of the advice her guests dispense on the show is just bad." The Newsweek article also describes what happened to Jenny McCarthy to make her such an advocate for the no-autism vaccination movement: her son was vaccinated and shortly thereafter was diagnosed with autism. Correlation, sure, but not necessarily causation.

Librarians often teach people to question what they find, but not necessarily in the scientific arena. We talk about verifying facts, determining who's behind a certain web site, and when we can do that, it's a good thing (we should do quite a bit more of it, but that's another story). Who is teaching critical thinking about scientific assertions? Or at least, the difference between correlation and causation. Clearly Oprah is having some influence in this arena. It would be nice if there were more public discussion about how to evaluate scientific information; the Newsweek article is a good start.

ScienceOnline09

... is a conference I wish I could have attended. The third annual science blogging conference took place Jan. 16-18, 2009 in Research Triangle Park, North Carolina. The wiki states that the "goal [was] to bring together scientists, bloggers, educators, students, journalists and others [i.e. librarians!] to discuss, demonstrate and debate online strategies and tools for promoting the public understanding of science."

There were four tracks: science blogging; science communication and education; doing and publishing science; and show-and-tell quick sessions. If I had gone, I would have attended these sessions:
  • "You are a science blogger but you want to publish a pop-sci book?" moderated by Tom Levenson and Dave Munger (discussion page)
  • "Science online – middle/high school perspective (or: 'how the Facebook generation does it'?)" moderated by Stacey Baker and her students (discussion page)
  • "Teaching College Science: Blogs and Beyond" moderated by Andrea Novicki and Brian Switek (discussion page)
  • "Race in science – online and offline" moderated by Danielle Lee (discussion page)
  • and, of course, "How to search scientific literature" moderated by science librarians Christina Pikas and John Dupuis (discussion page)
There were many more sessions I'd like to have attended.

If you're interested in this conference, I highly recommend this interview with Bora Zivkovic, one of the conference organizers, on Minnesota Atheist Radio. Interviewer / conference attendee Stephanie Zvan talks to Bora about the conference, its origins, and his goals for the 2009 conference.

What appeals to me about the conference is the inclusive nature of the attendees and topics. There were high school science students & bloggers in attendance (and presenting!), as well as people of all genders and races and scientific interests. I am a big fan of science, but I'm no scientist (maybe I would have been, had conferences & teachers like this been around when I was in high school) ... and I feel like I would have been welcomed. And welcomed not only to attend, but to participate, to ask questions, to provide my perspective on science. As a science librarian and a future journalism librarian, I definitely have some thoughts about science and its promotion -- and I'd love to be part of this conversation.

Next year, I will be.

Deconstructing Scientific Articles

I spent some time this evening reading thoughtful, well-reasoned critiques of a few recent medical studies. On his blog, Genomics, Evolution, and Pseudoscience, Steven Salzberg describes 5 problems about the recent report that Cresor can result in "a 'dramatic risk reduction' in heart attack risk for men."

In Serious doubts about new study of statins and heart disease, Salzberg summarizes the studies: "[they] claimed that people with normal cholesterol levels could get significant health benefits [by taking Crestor]. If true, [these two studies] impl[y] that millions more people should start taking statins to protect themselves against heart attacks." He adds "[t]his new finding is rife with problems, despite the breathless news reporting about it" and goes on to describe 5 of them:
  1. "Both studies were funded by AstraZeneca, the drug company that sells Crestor," although Salzberg is quick to add that this is clearly disclosed in both articles.
  2. The lead author of both studies is Paul Ridker, who owns the patent on the primary test for C-reactive protein (CRP) levels, and he stands to benefit financially if more people are tested for CRP. Again, Salzberg calls this only eyebrow-worthy, as this is clearly stated in both articles.
  3. Although it suggests that a seven-variable method is more predictive than the traditional five-variable model, "the Circulation study didn’t report separately on the effect of CRP and family history of heart disease."
  4. "[T]he NEJM [New England Journal of Medicine] study actually reports a very small benefit: ... you’d have to treat 95 people for 2 years with statins to prevent 1 heart attack."
  5. "The patients in the NEJM study were randomly divided into two groups, treatment (Crestor) and placebo [and] there are 3 critical variables where the two groups are not identical."
It's a fascinating read, because Salzberg knowledgably disputes the articles' claims (and includes a few snarky notes about how the media covered the story).

Another Cool (End-user) Widget

I'm close to reading an article in National Geographic about animal cognition (which I'll blog soon, hopefully), when I spotted this at the bottom of the page:

Put National Geographic images and puzzles on your web page.
Awesome. Widgets for normal people who want to see more National Geographic "stuff." This stuff includes a jigsaw puzzle out of a National Geographic photograph, a great photo of the day:



and their "Daily Dozen" - 12 photos they like each day.

So back to my earlier post about ESPN football widgets (Widgets! Libraries Need 'Em). We need to be offering creative widget-y things for end-users to put on their web space -- blogs, iGoogle, NetVibes, Facebook, course web sites -- so they can easily search & use library materials. I envision widgets for searching the opac (like what WorldCat does with its search box, only with stuff from YOUR library), searching EBSCO, ProQuest, iCONN, institutional repositories, archives (Conn. History Online, eg) ...

LibGuides and ProQuest are two companies I know of that let *librarians* create widgets and put them someplace handy (see my sample ProQuest widgets -- thanks PQ!). That's a great first step. But I'm talking about widgets for end-users: students (college, high school, graduate), teachers at all levels ... Look at the instructions for National Geographic's widgets and see how easy they are to create and use.

Anything that we put online for users to use should be made easier to use, find, and "widget-able" for people to put wherever they want.

Science Books in Braille

Very cool story on ScienceFriday last week about some astronomy books written by NASA folks that are available in Braille! Ira Flatow interviewed Doris Daou, one of the authors of the latest of several books in the NASA Braille Book of Astronomy series. Touch the Invisible Sky " ... feature(s) [tactile diagrams with] raised outlines and textures superimposed on the images themselves to indicate how the objects appear differently according to wavelength viewed in – for example, radio, infrared, visible, ultra-violet, or x-ray. The text clearly and concisely explains what each image shows, and even describes how the different types of telescopes capture the images."

Other titles in the series include Touch the Universe and Touch the Sun (links to NASA press releases about the books).

According to ScienceFriday, "The book will be available to the public through a wide variety of sources, including the National Federation of the Blind, Library of Congress repositories, schools for the blind, libraries, museums, science centers and Ozone Publishing."

Science Political

Heard a good interview on last week's ScienceFriday about science & the presidential elections. In The Call for A Science Debate, Ira talks to Shawn Lawrence Otto, the organizer of Science Debate 2008 about Otto's effort to generate a presidential debate about science. Here's what ScienceDebate says about itself:
"Science Debate 2008 is a grassroots initiative spearheaded by a growing number of scientists and other concerned citizens. The signatories to our "Call for a Presidential Debate on Science & Technology" include Nobel laureates and other leading scientists, presidents of universities, congresspersons of both major political parties, business leaders, religious leaders, former presidential science advisors, the editors of America's major science journals, writers, and the current and several past presidents of the American Association for the Advancement of Science, among many others."
Otto especially wants folks to sign their online petition to support their efforts (see who else has signed ... it's a pretty impressive list ...). They're also interested in possible questions for the candidates. Here's what I said:
One question I'd have for the candidates is how would they improve science education? It's important to have more scientists (especially women and under-represented "minorities"), but as a lay person interested in science, I think it's also important to have more people interested in science generally. How would candidates ensure that happens?
Bora Zivkovic of A Blog Around the Clock has been writing about this for a while, (see his posts tagged politics), including a six-part series on questions he'd ask the candidates (his preface: "To keep the conversation about the Science Debate 2008 going, I decided to post, one per day, my ideas for potential questions to be asked at such a debate.")

I usually try to stay away from politics in my public life, but this seems like an important issue for science lovers (scientists and lay folks alike) to consider when planning a vote.

Football & Math

It's unusual, but not impossible, that two of my favorite things come together. And technically, math isn't one of my favorite things, but football is, and when one of "my" players wants to be a high school math teacher when he's done playing for the Giants, well, that's close enough to cognitive science for me.

All this to introduce a cute story in Saturday's New York Times about backup linebacker Chase Blackburn, who is trying to figure out "whether the team’s assistant athletic trainer, John Johnson, had used enough athletic tape in his 50-year career with the Giants to circle the earth." He knows
"... the circumference of the earth [and] how long Johnson had been wrapping body parts. [He and his teammates] could guess how many players he wrapped each day and each season.

"They did not know how many feet of tape each roll contained."
Bummer. But Blackburn is "finishing a math degree from the University of Akron, where he played football, by taking courses at Fairleigh Dickinson University in New Jersey. He hopes to complete a master’s degree, too, and he says he would like to teach high school math when his football career ends."

I love football, and I love science, and I love when football players like, er, math. Go Giants!

Science Blogging: Translating 'Scientese' into English

Great session today on science blogging: Opening Science to All: Implications of Blogs and Wikis for Social and Scholarly Scientific Communication

Bora Zivkovic talked about the types of science blogging, which include ...
  • Translating science into English;
  • Combating pseudoscience (so that refutations of “pseudoscience“ show up in Google searches);
  • Affecting policy - see The Scientific Activist;
  • Fusing science & art; the history, philosophy, ethics of science (including, I would add, Hampshire College science & religion professor Salman Hameed‘s Science & Religion News);
  • Blogging from the "field" - see Bonobo Handshake;
    Popular & serious science magazine blogs (Scientific American, Nature) ... and my favorite for last:
  • Jokes - see interspecies communication via yoga !!
Jean-Claude Bradley, organic chemistry professor at Drexel, talked about "Open Notebook Science," which he compares to traditional "closed" lab notebooks and published articles where scientific data is not shared; instead Open Notebook Science is "full transparency" where all data, notes, etc. - everything that's been done -- is recorded. His Useful Chem Blog serves as integrative tool pulling together several of his blogs, including one for molecules and another for experiments. Bradley has been able to use his blog & wiki data to collaborate with other scientists to evaluate / contribute to various aspects of research, and he uses his wiki to work with his organic chemistry students.

Janet Stemwedel, professor in the department of philosophy at San Jose State University spoke about the "Social & Scientific Implications of Science Blogging." Stemwedel begins by arguing that scientific communication is essential to scientific practice - to gain resources, share information with the public, and as part of science education. Information has been shared through traditional channels such as peer-reviewed literature and conference presentations. These channels usually prevent communication between scientists and their lay audience. Some other limitations of traditional communication include biases among the small number of folks who are reading / commenting on the literature, as well as the delay between when the science was written and reported to when it is published. However, good science communication is useful both combat / screen out biases, and to cover research in many disciplines (cognitive science, anyone?)

Blogs have several promising features, like shorter time-frames between communication; and those with different disciplinary and geographic foci can participate, and there is a record of the "conversation" -- and blogging conference meetings can help make them less ephemeral (!). For current and prospective students of science, blogs can also be a window into the process of "scientific knowledge building" and what life is like as a practicing scientist (See Jane Compute is my favorite example).

Stemwedel concludes with some interesting questions and statements: do blogs help or hurt the scientists' professional reputation? Can blogs shift the culture? Increased communication between scientists and non-scientists could be a good thing.

The panelists were asked what they think are important research questions for the future of science blogging ...
  • How do scientists learn what it means to be a good scientist?
  • How does science actually get done (see examples via the Useful Chem blog / wiki)
  • What is the life of the scientific article after publication? (post-publication peer-review)

Towards Scientific Literacy

Steven Pinker reviews Natalie Angier's The Canon : A Whirligig Tour of the Beautiful Basics of Science in last Sunday's New York Times Book Review, using the review to promote general scientific literacy.

Pinker starts with some examples of scientific illiteracy, including a woman who doesn't want to eat tomatoes with genes in them (he reminds us later that "all living things contain genes"). He notes that people take pride in their scientific illiteracy: "Though we live in an era of stunning scientific understanding, all too often the average educated person will have none of it. People who would sneer at the vulgarian who has never read Virginia Woolf will insouciantly boast of their ignorance of basic physics."

Further, "[i]t is an astonishing fact about our species that we understand so much about the history of the universe, the forces that make it tick, the stuff it’s made of, the origin of living things and the machinery of life. A failure to nurture this knowledge shows a philistine indifference to the magnificent achievements humanity is capable of, like allowing a great work of art to molder in a warehouse."

Angier's book, Pinker writes, brings non scientists (i.e., me) towards scientific literacy by covering "probability, large and small numbers, physics, chemistry, evolutionary and molecular biology, geology and astronomy. Though the material is up-to-date, Angier stays clear of cutting-edge discoveries and in-house controversies." He also suggests a reason why newspaper coverage of sciences does not advance scientific literacy: reporters write about the latest discoveries or controversial topics rather than provide less-newsy explanations of how things work. Pinker has some trouble with Angier's writing, suggesting that in an effort to make science interesting she writes in "a blooming, buzzing profusion of puns, rhymes, wordplay, wisecracks and Erma-Bombeckian quips about the indignities of everyday life." It's too bad; I've seen this before in pop-science.

Nonetheless, Pinker is a strong advocate for scientific literacy. In an editorial preceding the book review, the Times quotes an email from Pinker explaining his interest in writing popular science: " 'One was teaching, which has a similar audience — smart people who are curious about a topic but don’t know the jargon or the busywork of the people who study it.' He also cited a lifetime of science reading, 'beginning with George Gamow's wonderful One, Two, Three ... Infinity when I was a child, and continuing to Richard Dawkins, John McPhee, Stephen Jay Gould and others as an adult.' "

This is an excellent exhortation to libraries of all stripes -- not just the public libraries -- to purchase popular science books. I'll be buying Angier's book for my library, and also for my home collection.

Evolution and Religion: Two sideshows and the main event

"Evolution and Religion are perennially in the news, but not for the right reasons. On the one hand we have debates about creationism and intelligent design. On the other hand, we have attacks on religion by evolutionists such as Daniel Dennett in Breaking the Spell and Richard Dawkins in The God Delusion. Both of these are sideshows compared to the main event: The serious study of religion as a natural phenomenon from an evolutionary perspective. I will review the nascent field of evolutionary religious studies and what it means for the more general study of cultural evolution, evolutionary psychology, and the quality of everyday life."


David Sloan Wilson is distinguished professor of biology with a joint appointment in anthropology at Binghamton University. He is also founder and director of EvoS, a campus-wide program that uses evolutionary theory as a common language for studying all human-related subjects in addition to the natural world. Critiquing Scientific Studies, for the Layperson

Great article in Newsweek about the potential pitfalls of using scientific research to make a point. Sharon Begley details some ways in which research methodology can skew study results. Study design, Begley argues, can lead to results which contradict results of a similar study which used different methodology.

For instance, a recent study funded by the government reviewed the effectiveness of abstinence-only programs on teens' rate of sexual activity and found that "kids in abstinence-only 'were no more likely to abstain from sex than their control group counterparts ... [both] had similar numbers of sexual partners and had initiated sex' at the same age."

This is very different, of course, from programs publicized by social conservatives suggesting that abstinence programs did reduce teen sexual activity. Begley shows problems with some of the studies cited by social conservatives, such as:

"Many [studies] evaluated programs where kids take a virginity pledge. But kids who choose to pledge are arguably different from kids who spurn the very idea. 'There's potentially a huge selection issue,' says Christopher Trenholm of Mathematica Policy Research, which did the abstinence study for the government. 'It could lead to an upward bias on effectiveness.' "

Begley cites several other examples of study bias leading to what she calls "bad science," and what is at best, conflicting and confusing results. It's a good start -- especially for those of us trying to teach students about scientific research. But I wish it were a bit more, well, scholarly and meaty.

Science Blogs

Science Librarian pal Naka Ishii receommended a cog sci blog I hadn't known about, which leads me to post this short list of science blogs new to me, and maybe to you.

Naka points me to Mind Matters, a cognitive science blog by Scientific American. Here's what they say: "Sciam.com's 'seminar blog' on the sciences of mind and brain. Each week, top researchers in neuroscience, psychology and psychiatry explain and discuss the research driving their fields."

It looks really good, but I will have to print the articles out & read them offline. Apparently my brain can't process science online! The brain charts are great -- clear and easy to understand.

The New York Times has a relatively new blog called TierneyLab. They say: "John Tierney always wanted to be a scientist but went into journalism because its peer-review process was a great deal easier to sneak through. ... [H]e's using TierneyLab to check out new research and rethink conventional wisdom about science and society." He's covered topics like Saturn's hexagon and peregrine falcons. Not exclusively cog sci, like Mind Matters, but it does cover some interesting things. Also lists a nice blogroll of science blogs.

Finally, my science reporter heroine, Sharon Begley, is now writing for Newsweek rather than the Wall Street Journal, and she's blogging there, too. Called Lab Notes, the blog inclusive science, which is to say, not exclusively cognitive science, but that doesn’t make it bad. Since starting the blog last month, she's written about insomnia, hormones, and cancer therapy. Keep an eye on her column in Newsweek -- the April 9 issue has a good review about "messy reptilian brains" which I'll recap shortly.
